I created a word document and imported the pictures into it (2 pics per page). This allowed us to type comments below the pics as well.

Timeline

I always just sent regular 4x6 photos printed at local drug store, not taped anywhere to anything, just in the envelope they give. Wrote info like date, place, etc on the back. Was always fine for all previous stages. This is what I did for ROC too.

As for documents, just write on the edges if you want to tell them something (or on the back, just put SEE NOTES ON BACK somewhere on the front so they don't overlook it). You're not sending originals anyway, you can mark them up to point to something, highlight something, etc. As long as it's still recognizable as a copy of the original, that's fine.

Argh! So smart! I have no idea why I didn't think of this. I just got the pictures developed professionally and it didn't cost a lot (Sam's Club! :D). Then I just wrote the day and who was in it but your idea is so smart and simple! I developed mine because I wanted good copies for myself. xD I needed some "old school" pictures instead of just keeping them all digital.

Me: Irish/ Swiss citizen, and now naturalised US citizen. Husband: USC; twin babies born Feb 08 in Ireland and a daughter in Feb 2010 in Arkansas who are all joint Irish/ USC. Did DCF (IR1) in 6 weeks via the Dublin, Ireland embassy and now living in Arkansas.

Just as the title asks - I seem to remember doing this for my fiance visa application, but should I separate the sections in my applications in a way that's consistent with my cover letter? I already have paper clips separating my documents, but would tabs along the bottom be helpful as well?

They might be, or not. The general consensus is that USCIS discards all of it anyway.
