The important thing is you got married within the 90 days. Many people successfully adjust status after 90 days. Is it advised? No. But I can tell you from first hand experience that it is usually not a problem.  Don't send her back home!! )))

Though in this case it looks like Illinois contracts with the same company for ordering marriage records online.

No. The marriage certificate is considered required evidence so if you don't submit it they can reject your package. 
 
You are just going to have to wait until you have a copy of it.  It is not that big of a deal.  Do not send her home unless you want to start the CR process from scratch and have it take a year or more for her to come back!!! 
 
You can try to reach out to someone else in your local government about this- I understand the pandemic is causing disruptions but most government offices have been able to remain operational. Voice your complaints to them if you are so inclined. 
 
Once her 90 day k is up she is technically out of status but so what? She is not going to be placed on a list for ICE  to pick up and in the rare situation where she is confronted by ICE they will just give her a chance to provide her NOA since you are married.  Since you married in the 90 days just follow the guides to apply for AOS. there are people that marry on the k and then wait a year or more to file AOS usually due to financial circumstances. 

BTW, Cook County does in fact offer in person, online and telephone ordering of marriage certificates

I just called nvc ! They just received my paperwork today exactly 3 weeks after I received my approval

I met with a specialist to go over my healthcare options for 2020.  We are doing open enrollment at my work.  Some great stuff came out of the meeting.  Some items i'll be bringing with me to the interview even if there is or isn't a requirement in Q1 2020.  I put my life insurance policy in my fiance's name and listed her as "friend" since she's not my wife yet.  I have documents from my healthcare provider which shows that lawful marriage is an event which would open enrollment back up and allow her to be covered really quickly.  I'll be bringing my life insurance policy, short term disability policy, long term disability policy, and proof that she will be covered by my healthcare to the interview.  Needed or not it's peace of mind for me.   I'm assuming they like to see that in case of something tragic, she'll be OK financially.

Okay so I just got approved.  This is like realtime information!

NOA2:  October 23, 2019
    1.  I checked https://egov.uscis.gov/casestatus/mycasestatus.do last night and this morning.  Was still processing.  Same with my.uscis.gov.
    2.  I checked egov.uscis.gov at 4:30PM CST and APPROVED.
    3.  As of 5:00PM CST I have not gotten a text message or email.  I did get a text message for NOA1 but not an email for NOA1.
    4.  As of 5:00PM CST the my.uscis.gov site says I am still processing.
 
Man, what a messy system!  The systems are out of sync, no text, no email  Now I wait for my hardcopy which should arrive by November 8.
