For I-129F package my fiance used big clips and when I went to my interview for K-1 visa, I used binder then put the instruction on first page and labelled documents each page accordingly that the embassy asked on the packet 3.

I recently just mailed my I-129F to the Texas Lockbox and unfortunately I didn't get to properly read the document filing procedures and sent some documents stapled together (not heavy duty, just regular office staples).

Will this affect my filing, or god forbid, will it be a factor for denial of the application? Thanks in advance...

Use a heavy duty paper clip, USCIS will be arranging the paperwork in their folder in the order they want things.

You do not have to bind anything together, you can leave them all loose in the envelope. I would recommend keeping like items together with paperclips. Don't use staples, don't buy special folders, or binders or anything like that. When they receive your petition, they will tear everything apart and organize it how they want.

We used a binder and it seems to have worked so far, I think it doesn't matter as long as it looks presentable and is easily accessible for USCIS to go through.

I was starting to get nervous because I just left everything loose in the mailing envelope. I included a page that listed everything I had and put them all in order but I didn't use any clips or anything to keep it together. I regretted doing that shortly and I felt kind of stupid until I read your comment, now I don't feel so bad, thank you!!

You won't be denied for this, but I can't guarantee you won't annoy the first person opening the package. OP, use paper clips and binder clips. While you can submit everything loose leaf, paper clips keep everything organized.

What I did was I put paperclips on the different items (and spaced them so you could see easily where one ended and the next began) then I put a small ACCO clip on it.
