Hello, I have received a notice from USCIS stating that my application was rejected because "you have filed your application more than 90 days before meeting the continuous residence"
My wife and I got married on Oct 25th 2014 - I filed Nov 17th 2017.
So what should we do now?

not too late, too early

you don't state how long you have been a GC holder

you have been married over 3 years, but how long have you had your GC, do you already have your 10 year GC?

are you in removal of conditions?

if so, it is still too early to file for citizenship

3 years of marriage and 3 years of being a GC holder as a minimum

you will have to wait until next year to file for citizenship

2 questions

What does "removal of conditions" mean?

And meanwhile what should we do? renew expired GC?

if you were married less than 2 years, you got a 2 year GC

you were supposed to remove conditions up to 90 days before the card expired to get the 10 year GC, you should have gotten instructions that you needed to remove conditions to get the 10 year GC

if you didn't, you should do it now before something serious happens

Okay you need to move fast because you are out of status.  From May 2017 to August 10th, 2017 you were to file your I-751 to remove conditions. meaning you were given a 2 year green card, now you file to remove conditions and get your 10 year green card. Not Until May 2018 will you be eligible to file for citizenship.

Also with filing your I-751 you will need to write an explanation why you are late.

Be very careful like I said you are currently out of status.

It means you need to file I-751 petition sometime in 90 days before you 2 year green card expires. Since you haven't done that, next USCIS letter you're going to get will be telling you to leave the country.  Citizenship right now is least of your worries and you're not eligible for it for a while anyway.
