YOU can apply on behalf of the child ( meaning you fill out the forms and take the child for the interview) , but you will need to give them proof as indicated by @Mike Eon the father having lived in US before child was born. 
Since you mentioned DNA, I’m assuming, fathers name was not listed on birth certificate , so you  should start by amending birth certificate and add the father

Father's cooperation is required to amend a Philippine birth certificate to include father's name.  Need a signed statement from the father acknowledging paternity.

If a U.S. citizen father is transmitting citizenship to a child born out of wedlock, the U.S. citizen father must also sign Section B of Form DS-2029, or Form DS-5507, in person at the U.S. Embassy in Manila or the Consular Agency in Cebu. If the U.S. citizen father will not be present at the child’s appointment, he may instead sign Section B of Form DS-2029, or Form DS-5507, in front of a U.S.-commissioned notary or at another U.S. Embassy/ Consulate abroad, and mail this documentation to the appearing parent, or directly to the U.S. Embassy.

You'll need his help to fill out the forms and send in documentation and proof.

Unfortunately you cannot apply for CRBA without his assistance.

The race doesn't matter. You'll need his corporation to complete the CRBA for your child.
