how to onform uscis that the beneficiary is deceased

Not required,  howrver if you choose, you can send a letter to the service center handling the petition, noting the case number and asking it to be withdrawn.   Since your parents have separate case numbers so this would not have any affect on your mom's.

I am sincerely sorry for your loss.  Since they are two separate cases, your Mother can just continue with her case .  No other action is required.

August 7, 2022: Wife filed N-400 Online under 5 year rule.

November 10, 2022: Received "Interview is scheduled" letter.

December 12, 2022:  Received email from Dallas office informing me (spouse) to be there for combo interview.

December 14, 2022: Combo Interview for I-751 and N-400 Conducted.

January 26, 2023: Wife's Oath Ceremony completed at the Plano Event Center, Plano, Texas!!!😁

February 6, 2023: Wife's Passport Application submitted in Dallas, Texas.

March 21, 2023:   Wife's Passport Delivered!!!!

May 15, 2023 (about):  Naturalization Certificate returned from Passport agency!!

 

In summary, it took 13 months for approval of the CR-1.  It took 44 months for approval of the I-751.  It took 4 months for approval of the N-400.   It took 172 days from N-400 application to Oath Ceremony.   It took 6 weeks for Passport, then 7 additional weeks for return of wife's Naturalization Certificate..

First of all, I am truly sorry for your loss. I am in the exact same situation as you, lost my dad and eagerly waiting for my mother to join me in the US. 

I called the NVC and they asked me to submit a query to the address - asknvc@state.gov

Here is the sample draft I attached so they could close my dad's case leaving my mom's file untouched. I was notified that the case has been closed. The other comments are absolutely right as well, since these cases are mutually exclusive, it won't affect your mother's file. But I just wanted to submit the paperwork and close the file. 

 

Dear Sir/Madam,

Please allow me to introduce myself! My name is XXXXXX, I am the US citizen who has petitioned for my parents' IR5 visa. I filed their applications in August, 2019 and the applications have completed NVC processing with a Documentarily Qualified date of Sept, 2020. My parents were just waiting to be scheduled for an interview at the Mumbai Consulate in India. However, I was informed about my father's untimely demise on XXXXX. I am attaching his death certificate for your reference. Please update the NVC records accordingly.

NVC and USCIS phase are two very different situations.   It is recommended to close a file that is DQd at NVC

@payxibka- I went and reread the original post - you are absolutely right! Our cases were in 2 different stages - thank you for your inputs!
