Wife received Passport, no sealed packet

Does this mean our Sealed Packet is instead going to be in the form of an electronic database entry? So no sealed envelope should be expected?

I just paid the Immigration fee ($220). Do I have to wait for it to be processed, or can I immediately book her flight? What else do I need to do?

I remember reading somewhere (though don't know where) that I have to let Customs/Border Patrol know which POE my wife intends to use? Is that true? How do I go about doing that?

It's not necessary to inform customs /border patrol of entry. Just book ticket and enter.

That is all you need other than the CFO stamp in the passport.

My wife is flying from Thailand.... not from Bangkok.

Your spouse needs to attend the counseling class in Manila, Cebu or Angeles.  My wife did hers in Manila and it was a half day.

But my wife lives in Thailand! She will be flying from Thailand... not Manila.  Are you sure she needs the CFO sticker?

Flying her to Manila just to take this class is going to be a huge burden on us. Especially since I just booked the ticket.
