Does USCIS check with the government of home country while conducting name checks for AOS? I know that they check for any criminal records here in the states, but do they ask the government of the country of citizenship concerning the beneficiary?

You are required to provide a police certificate for any country that you reside in for more than 6 months after your 16th birthday. So, your background is checked in your home country. The burden is on you to provide the records.

You list all names used on the form G-325a along with your last address outside the US, etc. http://www.uscis.gov/sites/default/files/files/form/g-325a.pdf They will check all names.

I changed my name in my teens. I came to the US on my new name and its been changed on my birth certificate as well. I just do not want to raise any unnecessary red flags.

Oh and another detail. I am already in the US on a non immigrant visa. I am married to a USC and we are applying soon!
