You can travel domestically without need of AP first. That includes all US states and territories.

I am not sure. I was on J1 visa last year and I needed a paper from my agency to let me travel abroad. Me and my fiance wanted to go to Puerto Rico for vacation but they told me even though PR is considered as US territory I still needed the paper with me.

PR is consider a US Territory meaning that you do not need AP to travel there on a direct flight to and from the mainland US. Customs and Border Protection does sometime do ID/papers checks on random flights to the mainland. As long as you're still within your 90 days or if you have your NOA1 for your AOS, you should be fine going to PR
