My children will be naturalized in the US this month. However, we will need to leave the US around 4 weeks after they naturalize.

We are living abroad.

Could I bring there Certificate of Naturalization with me and apply for a passport for them in the embassy?  Would this pose any issues?

Yes, you can apply for PP at embassy. Just make sure you have enough time if you're planning to come back to US. Some embassies appointments are 2 months out. So, check your country's embassy appointment and make proper decision.

Immigration journey is not: fast, for the faint at heart, easy, cheap, for the impatient nor right away. If more than 50% of this applies to you, best get off the bus.

How does someone gets into another country without a passport?
