K1 visa holder but didn’t able to get married within 90 day timeframe because of differences. Later on we realized that we really love each other despite of the differences and wants to continue the marriage. Since my I-94 now is expired a week ago and still want to continue the marriage, what is the best thing to do now?

Are both partners still in the USA?  If the beneficiary went home the process forward is very different from I-94 overstay.

Then as @Crazy Cat said, you need to marry and file the AoS package urgently. You're currently subject to deportation at any time, so given the current administration I'd keep your head down, stay at home, and file asap.

Good luck.

Since you asked .. I'm giving my opinion ....

If the "differences" broke you up getting married while at the most exciting and easiest honeymoon period, then most likely the "love" (if not fear of no green card, or just the feel of losing something), is not going to be enough to handle years and years, if not even a month, of differences that affect and gnaw away at your everyday life, self-esteem, building an every increasing amount of resentment and hatred, .. it probably won't even be long enough to file the I-751.

You're just delaying the inevitable and going to cause a lot of pain.  So I think the best thing is to find a more compatible partner .. because the "love" is not going to last long given your differences.
