Can you pick two separate locations for the interview?

Timeline

My wife's mom will be applying for a tourist visa to visit us. However she's often flying back and forth between India and Australia. She's an Indian national. She's currently in Australia visiting her other daughter who just had a baby. I think she plans to be there until May 2023. Since the interview can be anytime in the next year or so I'm not if she'll still be in Australia or India when it's time to interview. Will the system allow me to pick two embassies?

No, and in general you cannot interview abroad for a tourist visa without having legal residence in that country.

You can choose the interview date yourself.

You can file two applications, pay two fees, schedule in each country to give yourself (her) the ability to choose between countries if you really want to keep your options open.

Note that in general it is not advised to interview for a tourist visa in a country you’re not resident in as it is harder to prove ties to return home. Not sure if your mom’s “often flying back and forth between India and Australia” will help her or  hurt her regarding her ties to India (she seems to be about to spend a year in Australia?, so she clearly seems to not have strong ties to India if she’s away so often and for so long).

She normally doesn't spend a year there but she is this time to help her daughter with the new born. She always goes back without overstaying her visa. I'll likely just apply at the new Delhi consulate.

Regardless of the context, by law the burden is still on the applicant for a US nonimmigrant visa to show ties to home.   Her chosen lifestyle at the moment may complicate that.
