On April 24th we received a NOA for my wife's I-765 EAD. It was rejected because we failed to have her sign it. The notice also said we failed to send in the fee but we sent the EAD with the I-485, I-864 and I-131 which totaled 1070 dollars. I had my wife sign the form and sent it back with a note explaining that the fee was included in the 1075.00. We mailed the form back and they received it on the following Monday. Will they send us another notice of action? The website hasn't updated at all indication they received the I-765. I know that got it because I tracked the packet

Well you should ask before mailing it back, now there is no way to know where you made mistake.

Yes, did you use category (c )(9 ), and did you include a copy of your I-485 receipt notice? Including the receipt notice is how they know to waive the fee.
