I am about to start the K1 process with my girlfriend, however there is a small possibility i could get transferred to the USA with work in the next 6 months. If my work were to apply for a visa for me how would my ongoing K1 application cause any problems??

You can have two visas in the works, for instance many people have Crewman's visas and B2 visas at the same time, or J-1 visas and b2 visas at the same time. Different visa for different purpose.

So to answer your question, no, it wouldn't cause any problems. The best case scenario would be for you to get a L inter-company transfer visa, which is dual-intent (you are allowed to have the intent to work in the US, but also the intent to eventually immigrate). With this visa, there would be zero "conflict of interest" by having a USC fiance as well. Though, I would still apply for the K-1 now, in case your work visa doesn't go through. Good luck.
