Be careful here with advice on travel.  For my family I follow and always advise to follow this rule rigorously and never, ever use non-US passports for travel, booking, or passenger entry data for flights in or out of the US.

She won't be able to present her US passport to the airline when leaving the US as she will not have a visa for Russia. She will have to show her Russian passport as proof she can fly and enter Russia.

I have seen this dozens of times where at check in a person holds up two passports and the person checking them in says "show me that one" pointing to their Russian passport as proof they can travel to Russia.  The issue here is two passports with different names.  I would try two things.  First check with the airlines to see if they can put different names on the ticket....probably a long shot.  Second, carry the marriage document as proof of the two names.   Maybe seperate tickets going and returning with different names.

Really the issue is convincing the airlines.  But, do I remember leaving Russia they check passports and boarding passes at passport control?

Better think about changing the name in the Russian passport.  Unfortunately it can be a royal pain and we were not successful and gave up.

Do Russians with dual citizenships have to register with the Russian government?

Booking / check-in and verification of legal entry to destination country are two different things.  We also have to show the airline second passports in lieu of visa.
