So my wife's green card says she's a CR6. Shouldn't she be a CR1 since she adjusted from a K1? Will this cause any problems later on?

Nope. CR-6 *is* a PR adjusted from a K-1 (with conditions).

CR-1 is the Immigrant Visa classification.

Based on the chart, it looks like my wife was adjusted into the wrong category. She should be a CF1, not a CR6.

I hadn't even noticed that on my card as it is so hard to read under the seal. Mine says CF1. I would be inclined to let it go, since the average person would have no idea whether it was correct or not and from what I gather it can take a hell of a long time to get a card corrected (during which time you can't travel etc)

I agree.. I would just let it go...You can try to do something about it when you apply to remove conditions...

Well as long as it won't cause my wife a problem later on at the time of removal of conditions or naturalization, I'd be inclined not to pursue it. I just don't want it to come back to bite us later.

Perhaps this is just a case of knowing too much for my own good...

It would be different if they had got my wife's name wrong on the card, but who am I to tell them which category they were supposed to use. After all, the only thing I have to go on is an Excel sheet off their website from 2003.

Maybe some offices make all marriage related adjustments CR6, regardless of whether they adjusted from K1. I don't know... I just hate to go and stir something up by making an InfoPass appointment and telling them I know how to do their job better than they do.
