Don't know all the details, so it's hard to comment. Perhaps they were questioning your status as a native born US citizen. Once your status is established, they cannot deny you entry. Another possibility is that they were trying to determine if you should be arrested for something. For instance, if you had a bench warrant when you left, then they could arrest you for flight to avoid prosecution.

Timeline

All they did after they took me to the "room" and took my passport and held me for about 20 minutes was ask me if I was aware of of a Domestic Violence Protective Order against me in Kentucky (I was in the Newark Airport). Since it had been issued more than a year ago and I had been in court when this happened I was aware of it but that was all they asked me about and then they let me leave.
