I petition for my son to become a LPR(NOV 2015). He turned 21(late March 2016) after the petition was approved(early Mar 2016). His priority date is Nov 15.2015. NVC says I have to call when my priority date is current to "Run the CSPA". What does that mean? and is there a chance that I can have a priority date that is current, but no visas are available for me to apply for one?

Basically you deduct c 4 months from his real age to see if he would stay in F2a category. From those dates he is now in F2b so it will be sometime before his visa number is current.
