My wife came here 7 months ago with a k1 visa. We have since been married and applied for her adjustment of status and work authorization. She received her work authorization card but not her adjustment of status and she is now working here in the USA but there are no federal taxes being held out of her check. Is this because of her citizenship status or something else? Will we have to pay this back later or pay taxes in the Philippines? *confused*

Though, you didn't mention it, I am assuming she has a SSN?

She should likely contact the personnel/HR/payroll folks at her company and see what is happening. Like KayDeeCee mentioned, is she an employee, or an independent contractor?
