On the DS-160 we filled out New York as "planned PoE". However, now it appears Boston will work better as the PoE. Does it matter if the actual PoE is what we filled out on the DS-160, or can we use another PoE than what we documented on the DS-160, based on new circumstances?

It doesn't matter. The POE does not have to be the same one listed on the DS-160.

Non-issue. Upon your US Port of Entry (POE) arrival, you will be processed by the US Customs and Border Protection (CBP) officials at any POE.

Good luck on your immigration journey.

Not an issue, we put Newark Airport in NJ as my wife's POE because that is the airport I most frequent when I travel. However, I got a better deal on a flight from Manila into JFK Airport in New York City and she crossed POE there with no issues.
