Nothing counts until she becomes a permanent resident. Afterwards, she can count 3 years-90 days from the date on the card.

Wife's I-130:

03/15/2019 NOA1 (Nebraska Service Center)

02/11/2020 Case transferred to Vermont Service Center

02/02/2021 NOA2 الحمد لله

i must correct myself: I was thinking F2 visa not status wacko.gif In that case she can do the 3 year-90days rule from the date YOU became a US citizen.

I just found it USCIS website it written that :

If you are at least 18 years old and:

Are currently married to and living with a U.S. citizen;

and

Have been married to and living with that same U.S.

citizen for the past 3 years;

and

Your spouse has been a U.S. citizen for the past 3 years

Here is the link: http://www.uscis.gov/files/article/chapter4.pdf

My question is that Will USCIS count those time while She was living with me( Permanent Resident)?

Were you a US citizen when you were a permanent resident (stupid question, right)? That's what I'm trying to tell you in my previous response.
