My Wife, the Mother, will be a Naturalized U.S. Citizen soon (October). The Biological Father is in the Philippines, agrees to allow the girls ages 11 & 13, to be adopted by me. The girls have resided with us in Wisconsin, since September 2009, are permanent residents, and are eligible to be U.S. Citizens when mom is Naturalized (not an issue). What is the correct procedure(s)?

Yep, contact a family adoption lawyer in your state. Most States do have a streamlined process for "Step-Parent" adoptions.

Plus if your wife wasn't married to the Bio father then his consent isn't required as he would have no parental rights anyway.
