We did it for the origional I-129F submission and are wondering if the embassy will appreciate it if we punch the top of each submitted form/document and submit it complete with an ACCO fastener?

My experience is the Embassy/Consulates are indifferent to this - I wouldn't do it personally.

USCIS had time to remove your papers from the fasteners but at the Embassy stage not recommended because interviews are usually done really quick, so they would not have too much time to fiddle around with papers... a simple well labeled file folder would be better.

No, they won't care. You will be asked to hand over documents one at a time and they will put them in their own file. The BEST thing is to put them into a 13 pocket expandable folder, label the "pockets" and put your stuff in there. Whern they ask for it just whip it out and shove it under the glass. No need to struggle and take it apart and find the part you want (because they never ask in the order YOU decided to put them)
