On the i-129f applying for a K-1 visa, Part 1 question 13, it asks how I got my citizenship. I was born in Japan on a military base, because my father was in the military. Since I was on base, which is technically US soil, can I check the "born in the US" box? If not, which box do I need to check?

No. You were not born in the US, and a military base overseas is not US soil as far as US citizenship is concerned. Your parents would have filed a Consualr Report of Birth Abroad and gotten you a US passport. You gained citizenship through your parents.
