I hope this is not a stupid question...

We have already filed I-129F and received NOA1, etc... But I was looking at the US Embassy, Manila website and it keeps referring to online form DS-160. Supposedly it's required to fill this out.

Do we need to fill that out in addition to the application we've already sent? If so, should we fill it out now, or wait for NOA2?

I'm kinda confused!

The requirements for the USEM are the requirements to be completed once you get to the interview stage so yes they are in addion to what you have sent. You can start to fill out the documents now but you also have time. Check the document number. You probably meant the DS-156 and 157. Of course there are other reuqirements like your NBI, CENOMAR, Medical, payment for the visa at a local bank.
