Does the entire process through to approval of GC need to happen prior to the end of Sept 2012?

Yes, the interview and the approval have to happen until end of September (= within the Fiscal Year 2012).

If this winner did not send his application (basically the forms DS-230 and DSP-122 and passport pictures) to the KCC yet he or she can still do it. I can only guess about the chances of success but my guess would be that it works out fine if he or she wastes no more time.
