I know I enter the total income from the 1040, but my joint sponsor has a 1099 as well. Do I add the 1099 into the total income on the 1040? If I take the wages earned from the W-2 and add it to the 1099 it is higher than the total income on the 1040.

You put your income only, your joint sponsor will put his on his I-864. Can't combine like that. Good luck.

Ok, just so I understand you, do NOT add the W-2 and the 1099 together, and ONLY put the TOTAL income from the 1040, right? So I'm guessing the 1040 is already added into his total income?

1040 is adjusted income, I believe it includes his 1099 already.
