That's awesome, I'm always happy to hear a happy ending! :)

So I could see a pitfall here, the airline will be expecting a US visa present in her Ugandan passport which she won't and can't have because she's a US Citizen. Therefore she would with all certainty be denied boarding for a US bound flight without her US Passport. The airlines are very strict on enforcing this as they'll be fined for bringing people that aren't eligible to enter the US...and the airlines want a US Passport, ESTA, Visa, LPR Card, Advance Parole Document, Refugee Travel Document or Re-Entry permit as proof that they can enter the US. Without one of those, they just can't confirm for sure if your wife is able to return to the US. I'm pretty sure they don't accept naturalization certificates.

The roundabout thing she could do is fly to an adjacent country such as Mexico or Canada and rock up to the US land border, claim US Citizenship and enter by right. Not exactly convenient.

Her best bet is traveling on a US Passport. She is free to use her UG passport to leave, it's the getting back that can be a challenge.

OH, a final note. She can go to the local US Embassy or Consulate and apply for a US passport in Uganda. Can't say how long it would take.

You may have trouble with form I-9 without proof of your status. However, if you're applying for additional work at the same company they shouldn't need to re-validate I-9. I would advise getting an Infopass Appointment scheduled ASAP.

Yes. You remain a LPR despite your lack of proof. Schedule an Infopass appointment with USCIS to get an ADIT stamp to prove your status to employers and for re-entry to the US. You continue to have authorization to work. Hope this helps. :)
