So my wife's passport is expiring in June 2016. she have not received her Conditional GC yet. she is planning to travel in March and possibly will be applying for new passport.

My question is she will be returning in April do you think she will have trouble getting back since she will be using her new passport for travel on the way back to USA and old passport will have the I-551 stamp.

look at the date on I-551, it serves as temporary green card for 1 yr only, so if the stamp is close to expiry do not travel without physical green card in hand.

If I-551 is not near expiry, you can renew the passport, Pakistani authority will return the expired /cancelled passport, you can keep both to show at POE.
