My wife and I applied for CoE today and it could take 1-3 months but what happens if my tourist visa expires before we are issued a CoE?

The immigration person told us that I would have to go home if no CoE was issued by then but I have read that it was possible to extend the visa period while the application is still pending and I could stay in Japan until a decision was made.

1. How can I stay in Japan while my CoE is pending?

2. Worst case scenario: Can I just go to Korea for a few days and return to Japan? Is there a minimum amount of time I need to be in Korea in order to come back on another 3 month tourist visa? I am a US citizen and my wife is obviously Japanese.
