Which option for eligibility do I choose?

Hello,

I've been a permanent resident for over 7 years. I entered the US on a fiancee visa.

As of this year, my husband and I have separated, though still legally married.

Do I file for my citizenship based on being a permanent resident for 5 years or based on being married with the same US citizen for the last 3 years (even though we are now separated)?

I suggest 5 year based - it will be easier with the paper work and in the interview.

Agree - apply under the 5 year rule. Plenty of people who remain married to the USC wait to apply under the 5 year rule rather than the 3 year rule because it requires less proof and hoops to jump through.
