I should clarify: we filed married 2010,2011, and 2012, but we were separated 2013 and she did not file, and i did not put her on my 2013. Will this cause a problem for her at the interview if she doesn't have 2013 transcript ?

She can write a letter stating why she didn't file taxes and who support her. If she can bring the transcripts for 2010, 2011, 2012 that might be helpful. When I applied I was a dependent I have never worked I wrote a letter stating that I am a college student and that I don't file taxes because I don't have a job. I sent my parents most recent taxes which was 2012 as evidence with my N-400 application. The officer did ask me if I pay taxes and why and I explain and she said ok I understand. Make sure she sign the letter...hope this help!
