AOS and overdue OPT tax filing?

Hey folks, this forum has already helped me(citizen) and my wife(non-citizens)'s AOS process so much.

My then-girlfriend worked for a few months during her late 2009 OPT period, earning less than $500 a month. We weren't really thinking ahead, and didn't file any tax returns during that period. I guess the fact that she wasn't earning much, didn't have an SSN, etc etc made us choose wrong. She also didn't receive an W2 either, and I her workplace( a non-profit organization) didn't file anything about her.

So now we are wondering what to do. We are more than willing to pay the taxes, penalties, and whatever else to set things straight. I was just wondering what affect this might have on our AOS process?
