I've called my fiance to land lines different to his. For instance, his neighbor's and hotels where he has stayed when has been out of town.

My question is: should I highlight the phone numbers and attach a post-it with an explanation about it?..for example: "123456 is XYZ 's neighbor's phone number", etc.

Highlighting the numbers you've called is fine when supplying phone records (with notations as to whose number it is). You should have no problems.

Make sure to supply email copies, chat logs as well (or anything elkse that substantiates proof of ongoing relationship).
