USA won't care about your over-stay.
Are you going to complete dual citizenship once you are in the USA? It is easier to complete in the USA.. crazy as that may sound... still requires an in person visit to a consulate or during an outreach event.

America doesn't have jurisdiction in any way there. Now the Philippines will probably fine you for overstaying, but as far as America goes you should be fine.
