I-94 Date has passed and haven't applied AOS. Can I fly within the USA?

It probably / most likely won't be an issue.

There is a chance that CBP will be working alongside TSA evcen with domestic terminals...moreso near the border and at international airports.

 

You need a valid ID (Passport/Driver's License/State ID should be sufficient). I would carry a copy of the marriage certificate as well.

I agree, most likely it will not be an issue, and as @geowrian mentioned, keep a copy of the marriage certificate with you.  I would also suggest prioritizing the AOS filing as currently you would be considered out of status.

Although I agree the probability is low of being apprehended by immigration on domestic flights, be aware that transit points (particularly bus stations) have been a favorite hunting ground for ICE.

 

Your marriage certifiate provides you no immigration benefit or defense from being put into deportation proceedings. Bottom line you’re out of status. Please file for adjustment ASAP, we are in tough immigration times.

Agreed re: filing ASAP. Although having that on you may provide some level of protection as they are unlikely to actually go through removal while in marital union still. An IJ would likely just tell them to file for AOS, and CBP and ICE know this.

Not that getting to that point would not make for an enjoyable day...but having the marriage certificate might help avoid them pressing the issue in the first place knowing the end result. So better to have it than not have it.
