I came here on K-3. We filed AOS and I already had AOS interview and it was seccsesful but the name check is still pending and so I haven't got green card yet. K-3 is still valid and so I can travel but I-94 was taken at AOS interview .So I don't have I-94 but others do. Now I'm going to see my family. What should I do to avoid problems with customs?

No you should not have a problem at customs. Have a good trip.

Customs does not care about your I-94, and one doesn't go through customs (or immigration) leaving the USA anyway. Airline personnel would normally take the I-94, but they aren't going to prevent you from boarding if you don't have one to give them.
