We had lost our I94, then reapplied and got a replacement. The problem is that the time for the I94 to be good is over when we got our replacement. We have submitted all of the AOS paperwork, do we need to wait for this to get the SSN now? Or could we go and explain what happened to SSN.

You can't get an SSN with an expired I-94. You can get an SSN with an EAD or permanent resident card

Yes, you will need to wait for EAD or Green-card in order to apply for SSN, Note: this what K2, K3,and K4 also have to do.
