For Business reasons my wife and I don't file taxes together, is this going to be a problem for me?

Shouldn´t be. There are tons of USCs who are married and don´t file jointly.

Shouldn't be. Including the tax returns does show, however, that you claimed married, filing separately, and that both returns are for the same address.
