I called the NVC automated line and I got my NVC case number. Does this mean my actual file is at the NVC or somehow I'm just in their database?

If the first three letters of the number correspond to a three digit code for the eventual Consulate, yes, they have it.
NVC is not part of USCIS, so they know nothing about cases they haven't seen yet.

Yes, your file is at the NVC and that is why, they assigned you a case number.
