we have been filing our tax return jointly for the past years we have been married but this year ,she accidentally filed married but separately. We are still married having everything together  will this affect the status of my green card because soon i will be filling for my I-90. We have been worried.

This shouldn't be an issue - married couples across the board file their taxes in whichever status is of the most fiscal benefit to them.  Sometimes Married Filing Separately garners a larger return and sometimes Married Filing Jointly garners the largest return.  I wouldn't be worried!  If she filed as Single, that'd be a different story! :)
